Before you pay a shop to look at a check engine light, plug in a small OBD2 code reader. It shows the trouble code in about a minute, so you know what you are walking in with and can spot an overcharge. A code tells you where the fault is, not always the exact cause, so a hard problem can still need a full diagnostic. Many readers cost less than one diagnostic fee and you keep it for every car you own.

Why the fee exists
A code is a clue, not a diagnosis. Code P0301 says cylinder one is misfiring; it does not say whether the coil, the plug, the injector or a valve is the cause. The hour you pay for is the technician proving which one, so you don't pay for the wrong part.

How an independent shop bills the hour
Most independents post one labor rate and charge the diagnostic as one hour of it, sometimes half an hour for a quick electrical check. The scan tool is usually an aftermarket unit (Snap-on, Autel, Launch) that reads every common make well and most dealer-only modules poorly. That is fine for engine, emissions, brakes and charging faults, which are the majority of visits. It is not fine for module programming, key coding on newer cars, or a fault buried in a body control module, which the shop will often send to the dealer.
Where the independent wins and loses
Wins: a check engine light with a known code, a battery or alternator, a noise, a leak, anything on a car more than five years old. The shop has seen it a hundred times and the fee is the low end of the range. Loses: a fault under warranty (the dealer diagnoses free and the independent cannot), an intermittent electrical gremlin on a car full of driver aids, or anything that needs the maker's software. Ask the shop up front whether they can read your make's modules; a good one will say if they cannot.
The credit question
Independents are the most likely of any shop type to credit the diagnostic fee toward the repair, because they want the repair and they set their own rules. It is also the shop type most likely to skip a written diagnostic altogether and just quote the fix. Ask for the fee and the credit policy before the car goes on the lift, and ask for the finding in writing even if you do not repair there.
